I am able to reproduce two issues related to this, which may be what you are
seeing.
(1) If there are only two categories left, you can't delete either of them.
(2) If the category has any entries in it, Roller allows you to move the
entries to a new category before it removes the category. However this doesn't
seem to work in Roller 2.3, and the category removal fails with an exception
that there are still entries in the category.
I'll look at this further and try to reproduce in 3.1
