What do you mean by “using files from Wikidata”? Wikidata uses files from
Wikimedia Commons. And what the FileExporter does is exporting files from
local wikis to Commons.

Regarding your concerns about disambiguation, script conversion and
updates, could you elaborate this a bit? A good place for this would be the
central feedback page, because that's where we can best keep track of all
feedback:
