The shut down process is not turning off all devices yet. Please see http://bugzilla.openmoko.org/cgi-bin/bugzilla/show_bug.cgi?id=1003 which I will commit soon. In the meantime, I'm afraid you need to remove and reinsert the battery to make sure all peripheral devices are powered off.
