The Matterhorn inbox does support ingesting zipped mediapackages larger than 2GB. It's true that Java's zip package has a 2GB limit, but zip64 extensions are available via 3rd party library. Since browsers also have a 2GB file upload limitation, the inbox is the recommended way to manually ingest large files.
Keep in mind that the inbox expects zipped mediapackages. If it finds a file that isn't a valid mediapackage, the file is moved to the inbox "collection" and becomes available in the admin UI so you can enter metadata, etc before processing. This is what happened with your .mov file. Is your video available when you choose the "Designated inbox on server" radio button from the upload screen?
