I just had this same problem as well.  If you are scheduling over a time 
change (Daylight Savings!) the conflict detection will not account for the 
time change although the scheduler will schedule correctly if it were to 
go through.

The workaround we're using is to only schedule the conflicting course 
through the first part of the semester with plans to go in later and 
schedule the end of the course either after the bug is fixed or after the 
time change occurs.  Lastly we will go in and edit the title of the 
rescheduled lectures to contain the correct series number on the end.
