I also have this problem in a recently updated Jaunty. Lower edge is cut on all resolutions I have tried so far. I'm running Ubuntu on my LCD-tv so the native resolution is 1360x768.
I am also running Compiz. Workaround for me is to increase the size of the Windows taskbar.
