It sounds like you did the release upgrade right at the time compiz was being transitioned to a new ABI so when it wanted to upgrade compiz-core it removed everything else. I guess the only way to know for sure would be to see if anyone else runs into the same problem doing an upgrade from 9.04 now that the transition is complete.
