I'm sorry I've not replied in awhile - nothing has changed, it's still there. But whether it remains on the desktop or hovers in front of windows is a toss-up, where before it was always-on-top.
I've not made any changes to my /etc/X11/xorg.conf and, as for reproducing the issue, it appears when desktop effects are enabled at all (even if I turn all the effects off) and disappears when I disable desktop effects.
