I could have a related problem... Something is killing compiz at boot every time I log in. The backround (set by compiz) flashes for a fraction of a second and then I get metacity... Compiz --replace works, but not as a startup appliction (not anymore at least; it did work for about two days and inexplicitly stopped working)... I have compiz specified as the default window manager everywhere I can imagine it could be set (three locations in gconf and xinitrc, in both my profile and root)
