Found that this is happening because shadows settings are coded in a xml file related to the metacity theme in use. The involved file is /usr/share/themes/your_theme_name/metacity-1/metacity-theme-1.xml The guilty tags are the <shadow...> ones.
You can either edit settings directly in this xml, or in a copy theme, or comment those shadow tags, which will give powers back to the compiz configuration utility.
