I am experiencing almost similar thing. I am coding asp.net application from mono develop. Now when I compile & run it, The focus seems to be transfered to mozilla firefox window. But the input focus is always on mono develop. If I even try to enter some text in textbox, the textbox gets focused but the keystrokes goes direct to mono, sometimes even changing my code. The way I use to restore is to focus mono & back to mozilla again. This temporarily solves the problem.
