I'm *very* rarely getting a subset of this problem, where mouse clicks don't register. I use focus-follows-mouse, and when this happens, focus does not follow the mouse any longer.
However, the keyboard works just fine. When I switch workspaces with the keyboard, the window that is under the mouse on the new workspace *does* get focus - it's just that moving the mouse around does not change focus.
