Since the last Compiz update, this bug is partially fixed (not sure if it was intended). Black boxes are still there, but they now disappear quickly (50ms?) after tooltips.
Tony Padioleau (above) explains that since then, the screen goes black for a second when the tooltip is closing (this does not happen always).
