Daniel, bug 748539 describes the problem and reproduction of it perfectly. It seems to be a Compiz stacking bug that is involved here also, because the Unity panel is still responsive. Bug 748539 is still valid on Ubuntu 12.10, Compiz 0.9.8 + bzr3249-0ubuntu2, Unity 5.12+bzr2462ubuntu0+718.
