Found a solution, which is crappiest but... use the horrible Unity switcher, I was using Compiz Ring switcher, changed back to Unity and now the problem doesn't occur. I needed something with a app preview but I guess I'll have to conform to the Unity stuff.
As a palliative I created a launcher on the dock for Scale, so I can click and see all windows, check if the processes I'm running are over yet or not, and then keep working.
