Bug confirmed on Ubuntu 13.04 with Compiz 0.9.7.12 on Mate Desktop. As in the initial descrition :
"With click-to-focus disabled", if you have a window opened and with the focus, you can't delete a file on the desktop using the keyboard, even if you select if by clicking on the icon. However, renaming is not ok either. With "click to focus" activated, you have first to click on the file on the desktop, then you can then delete it. So it should be a matter of mouse focusing.
