I have the same bug in Ubuntu 13.10 since at least Ubuntu 12.10. I don't think it was present in 12.04.
The days there are no software updates the custom keyboard shortcuts work fine, the day there is a software update they get reset (at boot time or at least very close to that time: after the login screen they already don't work). I don't know if it is a coincidence or not. For me, only the "Navigation" and "Windows" categories of the keyboard shortcuts get reset. Categories "Launchers" and "System" are not reset. I am not sure about others categories as I don't have any custom in other categories. Like others, I would like the priority of this bug to be increased, since it is plaguing Ubuntu for more than 1 year now (and 3 releases). This bug's annoyance ratio is pretty high as it affects daily usage.
