For the last three releases, I've also suffered "Navigation" and "Windows" categories of the keyboard shortcuts get reset. I have not figured out the pattern. But, changes via Unity Keyboard Settings, and also by dconf-editor get over written. I has happened mid-session to me, on occasion, so I'm not convinced it is just a startup issue.
