There are usually two types of conflicts with software and antivirus programs:
1) Conflicts preventing installation of the application 2) Conflicts while running the application The conflicts that arise depend on many factors: which antivirus program(s) are in use, the specific set(s) of virus signatures, etc. Your experience will probably vary significantly depending on which antivirus program you are using. There are some decent free options (AVG and even Microsoft Security Essentials) but one I have had very good luck with is the free and open source ClamWin. It seems to play very well with others. http://www.clamwin.com/ Running Windows in a Virtual Machine is also a pretty good idea--I use the freely available VirtualBox. http://www.virtualbox.org/ Ben Shoemaker.
