from what I see this is working pretty well with only minor warnings or noise

these are only noise depending the order yum decide to install the kmod and
other rpms

those are just noise because asterisk user is created by the smeserver-freepbx
rpm that is installed after

I am sure you made a typo for 5061 the pjsip port and it is present:
UDPPorts=5060,4569,5061



For the following , I guess you opened every Info window in the Freepbx
interface, nothing is relevant ! As all the pointed modules are optionnals and
their missing requirement are optional too and all installable by the online
installer.

well this seems obviously normal the sysadmin rpm does not exist for SME, and
we have our own firewall

essential for what ? It is not in the base install, you can install it latter.

php_digium rpm is needed for Digium addons

yum install     php-digium_register --enablerepo-digium-current




By any chance have you tried to configure a SIP extension a trunk and try to
send or recieve a call ?
