Two things,
1. Why is that I set my msec to a custom level, and I still get the
following while installing packages.
2. Why a *lot* of packages come up with "package Makefile not listed in
file index" when installing them, is this because something on my
system, or is it a problem with the packages.

Couldn't find used secure level,
You should correct this problem by running /etc/security/msec/init.sh
