This should be fixed in gnome-session-2.3.6-2mdk. From changelog:
"- Patch5: workaround for bug #119346 (mdk bug 4533)
which was preventing shutdown/reboot"

When I log out of gnome and then choose "halt" from the gnome logout box, the
system logs me out (back to mdkkdm login) instead of shutting down.
