Same problem here, with distant medium (don't use local).
Could you check if urpmi.update is creating symlinks (bad symlinks in fact) in the current directory (where you type urpmi.update) ?
For me it create the hdlists.cz symlinks where I was like /home/fabien/
Fixed by removing the medium and re-adding...
Or "Edit" then "Save" without really editing in software media manager.
