I use Mandrake7.2 with Wnn6 (not FREE Wnn).
Kterm displays "Warning: ..." too,
but I can input Japanese kanji with kinput2.

Please try,

1. Set locale to "ja_JP.eucJP".
2. Install FreeWnn and start jserver.
3. edit /usr/X11R6/lib/X11/app-default/Kinput2

>*CcWnn.wnnEnvrc4:    /usr/lib/wnn/ja_JP/wnnenvrc
add "ja_JP.eucJP" to "*IMProtocol.locales:"

5. start kinput2

$ kinput2 -wnn&

6. press "Shift-Space" in kterm, then KINPUT2 dialog will appear.
