After performing a urpmi.update, running rpmdrake and selecting "by 
presense", I select the packages, download, and install them via 
rpmdrake.   If I download the .src.rpm and build them myself (I usually 
specify --target=athlon), rpmdrake will not show them as being 
installed.  Trying to install them again via rpmdrake will result in 
conflicts.

I think the new rpmdrake has a lot of potential to overcome the older 
version.  Rather than having two different version of it as some have 
suggested, just add an advanced switch for usuages not for your normal 
user.  Just a recommendation.
