the answer is not simple.
you customise a config file, if rpm replace it you need to redone everything. 
But with a new version of the prog your old config file may be 
obsolete/incompatible, but as you have the new have you can recustomise the 
new one.
Imagine each time I upgrade samba , rpm replace my smb.conf,... that's a pain.
But with smb.conf.rpmnew I can for example add support for winbind ( as there 
is more example ), etc ...
