MCC doesn't get your root password, some frontend to su authenticates you as root, and runs mcc as root. Having root passwords around in clear text (or even with some sort of encryption) is never a good idea, and this isn't done anywhere (except a DN with write access to the users password if you need to do password changes via LDAP without knowing the users previous LDAP passowrd).
