This is a known GNOME2 bug. It's been filed on Bugzilla for a while, but
the GNOME devs consider it trivial and don't care much about fixing it.
It's font-related: the clock applet miscalculates the size of fonts. It
has a mechanism to grow the panel if the font is too big to fit the size
you've set for the panel, but this misfires on the clock applet for some
reason, and it reckons the font is bigger than it actually is. You can
verify this by reducing the font size - if you set it to something tiny
like 6 the panel will go back to its proper size. It's irritating, but
you get used to it after a while :(
