I figured you meant:
source /usr/local/xtal/coot/bin/init.sh
which worked beautifully - my old sushi-eating coot has been replaced
with a thoroughly more respectable picture!

Could you try the following:
source /usr/local/coot/bin/init.csh (if you use tcsh)
or
source /usr/local/coot/bin/init.sh
and then
/usr/local/coot/bin/coot
and let me know what happened (together with what shell you use)?
