Ah, that's what happens when a colourblind person tries to help.
I'm guessing you are unintentionally using the 'anchor atoms' tool to
fix atoms. Click the 'anchor' icon (3rd down on the toolbar) and you
should get a little window with 'fix' and 'unfix' options.
