Ah, that's what happens when a colourblind person tries to help.

I'm guessing you are unintentionally using the 'anchor atoms' tool to fix atoms. Click the 'anchor' icon (3rd down on the toolbar) and you should get a little window with 'fix' and 'unfix' options.

I checked my pdb file and the occ. are 1 or 0.5. I'm noticing that when I click on a residue I leave these green squares behind and the atoms become "locked". The atoms won't move when I regularize or real space refine.
