Assuming you are using a gtk2 version you can change the
fileselector/chooser theme. If you use the modern filechooser you can
(optionally) get overwrite warning messages (*):
Edit->Preferences->General->File Selection
- at the top choose 'Modern File Chooser' (x)
- at the bottom choose 'Aks before overwrite'
- there are obviously some more options...

First and foremost, the screenshot feature that interfaces with Raster3D
is awesome. I noticed, however, that it does not warn me of overwriting
existing files (I didn't screw anything up yet, but the danger is there
when one adjusts the molecule for a better screenshot and writes over
previously saved png).
