A slightly confusing question.
You should need to click through the menus only once, that is Edit ->
Preferences -> Smooth Recentering -> [Number of Steps] 20 -> OK - that
should save the setting for the next session.
However, if you want to add that to your start up script (~/.coot)
(set-smooth-scroll-steps 20)
