Hi all , Thanks for your replies... In my case Refmac run from inside coot does not preserve hydrogens if present , such as the ones that prodrg puts in .., I will try using modern refmac as Paul recommended...
As for the valence ...even if I read in the Cif , the displayed molecule , once it goes through a refmac run from inside coot , defaults back to not showing the double bonds and aromatics. Is there a way to fix that style or make it default.
