It's a change in icon name I think - version 40.1.1 is latest one that works.
CCP4 is using older version. AFAICT the relevant commit is:

That seems right - I checked the Adwaita theme used by Homebrew and it
is the latest.
Part of the problem is that the icon names get translated, so I can't
look them up in the glade file given the warning message.
I'd done a bit more poking around and I made another "clear" icon, which
I added to Coot. Homebrew enthusiasts can try it out now with a rebuild
from HEAD.
