The only authlib I use is authvchkpw. The error *vmysql: sql error[3]: MySQL server has gone away* appears only after a mysql restart, otherwise the auth system is working fine. I searched the archives for the same error but the results are not applicable in my case. Most of the times it seems like a vpopmail bug but I'm already using the latest release. I dont know why the authdaemon is not re-establishing the connection to mysql. And I think it's authdaemon's problem because, after restarting mysql, vpopmail can create users, change passwords etc.

authdaemon uses the vpopmail module to check passwords. When using the vpopmail module authdaemon has nothing to do with mysql. It is vpopmail module's responsibility to log on/off the mysql server, etc…
