Insufficient information for an answer. At the very least, you should be able to determine whether or not the messages are duplicated in the maildir itself. That is, whether the same message appears as multiple, distinct, files in the maildir.
Then, if not, you need to provide more information. Such as whether or not the duplicate messages are downloaded at the same time, or whether some time has to elapse before duplicate messages appear, etc…
