How about not starting the POP3 server, to force users to use the more efficient IMAP service? Or educating users to use IMAP rather than POP3. Or even getting them not to leave their mail on the server when using POP3 to connect.
POP3 was never designed to be used with large mailboxes - just for helping the message take the last step in the chain to the final recipient.

We are using maildir type mailbox.
