I think a more "standard" setup would be something like: dc=domain,dc=com,ou=virtual hosts,dc=host,dc=com dc=domain2,dc=com,ou=virtual hosts,dc=host,dc=com User accounts can live in either of the higher-level trees, and you can specify one search path for Courier.
