In my case, that file was not duplicated, but I did find two others. smtpaccess/default and aliases/system were both duplicated. Removing the duplicates got rid of the problem. Now that you've pointed it out, I do remember the a message from rpm saying that it backed up a few files. It didn't occur to me that the backups could be causing the problem.
