But I figured out how in the end anyway. The file: ~/Maildir/sqwebmail-config contains a 'FROM' property which overrides the default. Now I just need to write a bit of perl to initialise this for our existing users, and an 'introduction to webmail' document for new staff which explains that you need to change your webmail FROM address from the default and send a message to save the change. Next stop: web-based filtering rules.
