One thing I would do is look back to the shell history and try to figure out what precisely was done and where it was done. To be getting permission errors from /usr, or perhaps specifically /usr/local, is disconcerting. But you might help define the scope of impact if you can determine what happened. And knowing what happened might help determine the corrective action you can take. And, above all, you do have system backups.... right?
