Found the solution myself. Not the quota calculation was screwed up, but my quota definition in ldap.
'S104857600,C10000' is of course nonsense. It has to be '104857600S,10000C'. I wrote the "prefix notation" a couple of weeks ago in the script for creating new users in ldap. All the new users had broken quota definitions, but I never noticed this and there were no error messages in the syslog. I think the code change to reflect larger msg size in maildirquota triggered the message.
