If you're referring to multiple databases, it may be possible to use the MYSQL_SELECT_CLAUSE setting in authmysqlrc to format a custom SQL query that will look through both databases. I don't know SQL well enough to be positive but I'd be willing to bet a query could be formulated to search more than one database/table.

If you're referring to multiple database servers, Courier does not yet support querying against multiple mysql servers like it does for ldap, however the feature is being discussed in a fairly recent thread. You may wish to chip in with your desire to see such a feature added as well.
