It won't exactly be periodic -- only when the users logs in or out -- see IMAP_EMPTYTRASH -- it can be fiddled to purge other folders.

If courier does not have a way of doing this, would it be okay to run a daily cronjob which uses find do delete those messages? Are there any problems which could happen?

No.  That's also fine.
