I don't know what vexim is. However, your virtual accounts do not get created by magic. They do not appear out of thin air. By necessity, you must take some specific action, of some kind, to create a new virtual account. Whatever that action is, it also does not occur in a vacuum, it must be a script or a tool of some sort.
Whatever command or script you run in order to create a new virtual account, in addition to creating a bare-bones Maildir you want it to also create some specific set of folders, too. That's what your question is, if I understand you correctly. Well, you're really answering your own question: modify the script, the tool, to do that.
If by vexim you are referring to http://silverwraith.com/vexim/, as that's the first thing that comes up in a Google search, then given the plain statement on that web page that "Virtual Exim provides a web interface for managing your email domains", I surmise that this is what you use to create new accounts, so that's what you need to modify to suit your need. There's a link on that web page to vexim general discussion mailing list, you're far more likely to get help using vexim, than here.
