Don't put all of your modules in Makefile.PL. Presumably, they are in the lib/ subdirectory. Now, to build a distribution for uploading to CPAN, do the following:

perl Makefile.PL
make
make manifest
make test
make dist

Then, it's best to test the resulting tar.gz file as if you just downloaded it from CPAN.

Move it to /tmp or so. Extract it with tar -xzvf Foo.tar.gz.
Confirm that all of your modules are in lib/ and all files you wanted to ship with your module are in the tarball.
perl Makefile.PL && make && make test
If all tests pass, make install if you wish. If everything works, upload it via pause.perl.org.
