It is surely an issue to think about. We are using the setup of several instances very often, but it is more effort to setup and maintain, more webserver administration, and so forth. Two (ore more) sites in one instances is the easy way to start, if you experience performance problems, it is no problem to switch at that point. I cannot comment on problems with absolute size of the Data.fs in terms of file size restriction through the filesystem or os.
