Roxy is for deploying OpenStack Havana. Stony is the same at the moment, but it will be changed to deploy OpenStack Icehouse instead. So choose the branch that you want to use. If you want to have something working now, choose Roxy. The Stony branch was just created, and we're still setting our CI up internally. At this point in time it does not successfully deploy anything, so unless you want to help with porting it, Roxy is the best branch to pick.
