I had the same problem and it was the tail lights. When you take them out the rubber is hard and cracked and the water seeps by. In my case, it filled up the lip in the light assembly and finally spilled over into the spare tire compartment after several minutes of letting a water hose pour over the top of the car. I used these blue sticky strips my boss had to outline the assembly and when I put it back together tightening it down squeezed the blue stuff into the cracks and sealed the leak.
