If I want a file that has alternating blocks of unprocessed data and 
encrypted or zipped data from Crypto++, are there any side effects or 
anything special I have to do to keep all the data intact?

And are there any issues if I use the same file for input?  I'd be reading 
a plaintext section, then reading from a FileSource to decrypt with 
Crypto++, then another plaintext section and so on.

I'm thinking of basically something close to a zip file, so I'd be reading 
from or writing to the file in various sized chunks, some encrypted (or 
zipped) and some chunks not encrypted.

Is there anything I have to watch for, or would it be like any other 
situation of reading or writing different blocks of data to (or from) an 
open stream?
